Time is surely the most important thing, but I don't think it would be relevant if you keep a station for 2 or 72 hours..and we don't know exactly what are the capabilities of the engine on which runs the mod, so programming all of this would be kinda hard imho. Let's move the contest from in-game to the forum board: first of all consider the staff to have a complete map of the system, which indicated the ones owned by the clans. If the clans owns a determined (one or more) sector/s, the clan leader from the attacking clan A will declare war on 2 systems (1 owned by A, 1 contended to B) with a topic into an important section , let's say "Clan Wars" if it's there.
This must be done 24/48? hours before the effective attack. If the defending clan B answers within a specified amount of time, then they can set up date/time accordingly to each others, if not then the attacking clan A will attack at date/time specified into the declaration.
Other not-in-list incursions in enemy territory will be not considered "legal" and will be ruled by the clans itselves.
One more thing: when a new clan will be created, it could born in two ways: by undertaking a system, or by setting it under their domine. The second way would verify when a clan choose a homesystem which hasn't been already taken, and takes it without fight (just because it's "free"). The first one would verify if the clan claims as a homesystem a system already owned by a clan. This case is hard and could be decided by a fight. If the clan B (defending) accepts the insurrection, they would decide a date/time and do the job. If the clan B (defending) doesn't accept, the battle will take place at date/time as in the declaration of clan A (attacking); so things goes like the normal "system fight" but with a different ending (the newborn clan owns it's first territory earning it with BLOOD
